When loading invoices via EDI some fields map to the Notes field with <br> included. Is this expected?

Yes, this is expected and is a known issue. EDI Segments that are loaded to the notes field in invoice line include:
FTX - Any Free text coming from the Vendor in EDI File
PRI - Price and the price type
PCD - Discount/Over Percentage
RTE - Rate and rate type
PIA - Additional product ID
